someone with more familiarity with QMK will know better, but I don't think atmega328 is a supported micro. I think it is only atmega32u4 and atmega32u2.

yeah I could see that mess it up, maybe. But since we really don't know for sure what the physical interface it using, just guesses, it is really hard to tell. Have you confirmed that there are no extra key presses? Being able to send some commands to the keyboard leds is promising, but not ...

If you just wanna write your pwm code, just drive a LED with a limiting resistor directly from micro pin.

300mA total is really safe for pretty much everything, and that is really only on low power ports or older systems.
micro will draw very little lets say ~30mA to be on the cautious side for an at32u4.

looking at the bidirectional interface, its very clever, but I can't help but think why oh why did they just not use 1 extra wire and save all the fuss. There must have been a good reason at the time, I wonder what it was. Did they have extra long keyboard cable runs?
