Hi kernel, I dont't live in Berlin but sometimes I'am there.
Berlin and Germany in general have not nice Mechanicel Keyboard stores.
In Berlin there are like in every other city the big electronic markets like Media Markt or Saturn, but the selection of mechanicel keyboards is very small. Just some razer/logitech stuff. Caseking is more a online shop, they shop is more a warehouse than a shop. To buy a pok3r from a shop in Berlin is in my opinion impossible, maybe from a member or you can look at ebaykleinanzeigen.de for a pickup. Fleamarkts in Berlin and in general today in Germany are a way to commercial, only a little amount of privat sellers. The most is commercial trash, some years ago I really like fleamarkets but today the most are bad and sometimes without any privat seller.
I don't know if thrift stores in Germany even exist, I never seen one, its more a USA like thing.

hypkx said it all, let me just add that thrift stores do exist in the sense of stores for people in need where they can buy used donated stuff for cheap, but you should probably not spend your short time in Berlin seeking them out on the very slim chance of finding something interesting keyboard-wise.

Other stuff:

en.wikipedia.org/wiki/C-base www.c-base.org Hackerspace and events, maybe something's going on while you're there

Caseking does have some mechs, and they even have a small "showroom" where you can try some of them, but I think its only some razer/logitech and maybe a Ducky 60%. I think I also saw some Tesoros at K&M Computers in Charlottenburg. But I don't think you will find a Pok3r or a store with really interesting mechs here in Berlin. Also Hypkx is right with the flea markets, I have been to a few in Berlin, nothing interesting usually mostly comerical vendors.
